Olivier Giroud came in as a substitute to hand the Arsene Wenger's men the lead in the 77th minute of the encounter, while Mesut Ozil just at the nick of time gave Arsenal the second goal.
Bayern Munich dominated the game from the first half, but Giroud to advantage of Manuel Neuer's first major mistake to break the deadlock in the second half.
The Gunners have now put themselves back into the battle for the knockout stage of the championship, following their first two loss in September.
Petr Cech was the hero of the game as he denied Robert Lewandowski's major chance from crossing the line.
