The former Warri Wolves midfielder scored Nigeria's 5th goals in the 66th minute after slamming a rebound into the net after the Japanese goalkeeper cleared John Mikel Obi's cross to Umar.
Japan reduced the deficit in the 70th minute through Takuma Asano and Musashi Suzuki in the added time to end the encounter 5-4.
Nigeria now tops Group B with 3 points while Sweden and Columbia are second and third respective with one point each while Japan sits at the buttom of the table with no point.
The African U23 champions will face Sweden in their next game on Sunday at 11pm Nigerian time.
